Recover missing data from Redmi 3s after stuck in boot loop

OS: Android version 6.0.1 / MIUI 220.127.116.11
Story so far:
My brothers smartphone got stuck in a boot loop while he was traveling to china. Now that he is back he gave it to me and if i could recover anything, after repair shops there told him they couldn't do anything (idk if they even properly did anything). I am no expert in this kind of software stuff (better with something like PC hardware), but from rooting my OnePlus One when it came out i remembered that going into fast boot mode might help. So i did that, it worked it connected it to my PC and the plan was to install TWRP and go from there. I wouldn't call myself familiar with it though, just good at googling a bit and following guides.
I turned it off again for a moment, but somehow it just got unstuck from the boot loop. This brings us to
It booted up and asked for the password as normal. The thing is that most stuff is missing. The account obviously is still there (with password etc), SMS are there, Contacts, Notes and like 2-3 random apps. But a large part is missing, including photos, whats app messages, music and WeChat (similar to whatsapp popular in asia). Also when i connect it to my PC it shows that 0 Bytes of 9,65gb (internal storage) are free. I just copied all the files my PC shows and lets me access like that, because i thought why not. But that is only 950mb. I had to stop there because i didn't quite know what to do and thought i'd do some more research first.
But somehow while i did not look it just went into boot loop again. I am still not sure how it got unstuck in the first place and how it got stuck again (battery was full, so it should have turned off or anything). I haven't done anything further so far, because i want to make sure i know what i am doing, before i attempt anything.
My question now is:
How do i go about this the best way. One problem is that just by googling android data recovery most of the stuff that comes up are just advertisements for tons of different software, that i don't simply want to try out without knowing if it would alter anything on the storage of the phone.
First of all is there any way to make a copy of the complete internal storage to my PC, so i could try and mess around there without having to worry. And use free programs like Recuva?
Is there any actually good free (or cheap) software that i could try out that works on an unrooted phone. That i could try out and that doesn't alter anything on the phone itself.
I am not sure if TWRP has the feature that i can make a complete copy of the internal storage, but if yes how would i do that. And how is the best way to go about installing it, considering the internal storage seems completely full.
I would be glad about any help or any guidance towards other subreddits that could help/guides about what i can do
